Protocols

Definitions

Protocols are grouped within platforms. Protocol defines the specific method that is used to generate the genotyping data for a set of markers within a platform. There could be minor differences in the genotyping data generated by different protocols within the same platform, but the data should not be substantially different for the same marker name. Examples of protocols are different enzymes used to generate GbS data within a sequencing platform.

Field Descriptions

Protocol Name: Mandatory field for the name of the protocol.
Protocol Description: Optional field describing the protocol.
Vendor-Protocol: Selection of a vendor allows for a unique combination of the vendor and protocol to be defined. Vendor names are generated in Define | Organization. For additional information, refer to Organizations.

Add New Protocol

From the menu bar, select Define | Protocols. A list of existing protocols display on the left side of the form.
Select a platform you want to add a new protocol to from the drop-down menu on the left side of the form.
Enter a new protocol name in the Protocol Name field. This must be unique within the platform. It is recommended that you reference the platform in your protocol name. This will make it easier to associate the appropriate vendor-protocol with its platform at other stages in the project creation.
Add a protocol description under the Platform name to describe the protocol - an optional field.
Click Add New Protocol. If the request is successful, a confirmation message displays and the name of the new protocol displays on the left side of the form.
To create a Vendor-Protocol, check the appropriate Vendor checkbox and the protocol will automatically be appended to the vendor name in the list of vendor-protocols. To save the new vendor-protocol, click Apply. If the name needs to be abbreviated, it can be directly edited in the Vendor-Protocol field, then click outside of the cell and click Apply again.
Note, after a vendor-protocol name generates, it cannot be deleted.

Update an Existing Protocol

From the menu bar, select Define | Protocols. A list of existing protocols display on the left-hand side of the form.
Select the protocol directly from the list, or select a platform from the drop-down menu on the left side to filter the list. Details relating to this protocol will display on the right-hand side of the form.
Edit any applicable fields. Even if you change the protocol name, any associated entities will remain associated.
Click Update Protocol. If successful, a confirmation message displays.
