Mapsets

Definitions

A mapset describes distances between markers and their association to linkage groups or chromosomes. A marker can belong to, or be mapped to, one or multiple mapsets.

Field Descriptions

  • Mapset type: Mandatory field describing how distances between markers are measured in the mapset. Genetic mapsets are measured in centMorgans (cM) units based on recombination distances (i.e., how frequently two markers are inherited together). Physical mapsets are measured in basepair (bp) units, determined following the sequencing and assembly of a reference genome, or by subsequent alignment to a reference genome.
  • Mapset Name: Mandatory field for the name of the mapset. The mapset name must be unique within a mapset type.
  • Mapset Description: Optional free text field to describe the mapset.
  • Reference: Associated reference genome for mapset type = physical. Add references in Define | References. For additional information, go to References.
  • Properties: Additional properties associated with the mapset. There are no system generated properties for Mapsets at this time.

Add New Mapset

  1. From the menu bar, select Create | Mapsets. A list of existing mapsets display on the left-hand side of the page. Clicking Export exports a text file of the mapsets listed.
  2. Select a mapset type using the drop-down menu on the left-hand side of the page. Any existing mapsets added to the mapset type display. Add mapset types in Define | Controlled Vocabulary | mapset_type. For additional information, refer to References.
  3. Enter a mapset name in the Mapset Name field. Ensure that it is unique within the mapset type.
  4. Add a mapset description in the Mapset Description field - an optional field.
  5. If the mapset is associated with a curated reference genome build, select this from the Reference drop-down menu. Add reference genomes in Define | References
  6. Add properties in the Properties fields. These are optional fields.
  7. Click Add New. The new mapset name displays on the left-hand side of the page.


Update Mapset Information

  1. From the menu bar, select Create | Mapsets. A list of existing mapsets display on the left-hand side of the page.
  2. Filter your list of mapsets by mapset type using the Mapset types drop-down menu.  
  3. Select the mapset you want to update. Details relating to the mapset display on the right-hand side of the page. Edit any applicable fields. Even if you change the mapset name, any associated entities remain associated.
  4. Click Update. The requested changes are made. 

Upload Mapset data with the Marker Wizard

After creating a Mapset, load markers with associated mapset positions and metadata using the Marker Wizard. However, markers do not need to be added at this time and can be added later using the Marker Wizard  accessed from the menu bar or when creating a Project Experiment.
